Hacking NS-Atmosphere help after upgrade

After hearing (reading) that Pokemon will need OS 6+ (I was currently on 5.1), I followed the instructions on the NS-Atmosphere website, using firmware 6.1. At the end of the instructions, the final one is to click the button to reboot. After doing that, the switch will no longer boot. If I try to boot with the payload dongle, it loads as far as the NS-Atmosphere bootscreen and that's it.

Has anybody experienced this or got any advice?

Sounds like autorcm is set (which is good), make sure you update everything on the SD card.

Also personally I wont update until I absolutely have to.
