Yes, some third party games came with Club Nintendo codes. But it doesn't matter anymore since Club Nintendo is shutting down.

I wonder what Nintendo will do to recompensate customers who've bought new Wii U / 3DS games but don't have Club Nintendo cards any more, guess they probably won't do anything about that.

They probably won't do anything until the new program is announced later this year that was said to be replacing Club Nintendo.
