Sense nintendo fix the save bug, if I use the patch ver.1.1 ,Well it block my DSTWO flash cart (Y) (N) ?

No. It's a game patch, not a system update.

However you'll likely need to be on the newest system menu to access the eshop, which will block the DSTWO if you haven't updated it prior to updating your console.
