Hacking Homebrew N3DS FTPD or MicroSD Management Question

Hi everyone. I've been wanting to update my Luma and install cias onto my NEW 3DS XL and I've heard there is a MicroSD Management software and a homebrew application like FTPD to move files wirelessly on PC without unscrewing the back and taking out the SD card.

But I've just got a quick question. After you transfer the files, do you need to shut down/reboot the 3DS like you normally do when taking out the SD card (maybe to apply changes or something)? Will Luma3DS still update normally if you don't? Will the game or dlc cias you transferred still being there?
 
If you want to update Luma or similar through wifi you should stick to Universal Updater, just to ensure you don't break anything. FTPD is mostly meant for things like adding new CIA files to install, moving screenshots, roms, or similar to and from your MicroSD. It's not meant to update firmware files that are currently in use by the system.

I constantly update luma using ftpd and restarting the console, no problem until now
