I was on Checkpoint importing 100% saves onto my 3DS then turned off the console to remove the SD card, once I put back the SD card I noticed the 3DS was still on. I opened it then the console showed a message I accidentally clicked out of right away, then all my games, saves, and theme were all gone. The 3DS read the SD card and showed the blocks on it but explained that there wasn't any accessible data on the SD card. If anyone could tell me what to do now, it would really help!

@CherryBoy16, can you verify if the installed titles and their saves are intact? Look in your SD card at:
  • sdmc:/Nintendo 3DS/<ID0>/<ID1>/
    • dbs
    • extdata
    • title/
      • 00040000 (games)
      • 0004000e (updates)
      • 0004008c (DLCs)
In the title subfolder, see if the *.app and 00000001.sav files are still present.
