Homebrew Missing Downloaded 3DS Games and CFW apps

Hi, so I ran into a really strange bug/glitch/whatever on my DS recently (I should specify that it is an old 2DS with Luma and boot9strap), where some apps (specifically homebrew, themely, and the Luma updater) I installed went blank. When I tried accessing one of them, it said that the game card was missing. Later on, I tried deleting the apps that went blank, but it couldn't. Lastly, I thought I could just reinstall the apps through FBI, since that still worked. When I exited, everything went missing (discluding DSiWare, badges, and things that came with the DS).

UPDATE: While searching around, I eventually came to the conclusion that it was because of the "?" files that my apps won't show up. However, I still can't delete them for whatever reason.

I have already done that :/
I even tried using a spare SD card, but the same problem occurs

Sorry, I'm kind of a noob when it comes to this, so I don't really understand how to fix tickets (if they are the problem)
