I just opened up my 3ds today and the Sd card is gone! Are all the games that were on my Ad Card lost?

Pretty much, yeah. If you kept your .cia files backed up somewhere on your computer you can reinstall them once you get a new sd card.

If you're already above 9.2 there's not much reason to not update. If you're on 9.2 or below use emuNAND or the eShop spoofer.
