Make sure you use a tool from my thread, since they have the bug fix. If you deleted a bunch of games, you might want to reformat and re-install since every delete, leaks 1 block and corrupts 1 other game in the old version of libwbfs.

already corrupted games are lost, and now you'll have to reformat I recon. And use the newer tools like allwiidup or wbfs manager 2.2.1 etc to readd all games

If the game works and you extract it, then install it; it should work. As long as you use the latest tools mentioned in the above posts.

If you want the full features (SD loading and custom images) of 1.4 you also need to download and install
cios36 rev 10 by waninkoko.

EDIT Just re-read your post and yes, to get a clean start and no more deletion problems if you have code dump iso's then extract the working iso's with wbfs manager 2.2 then format drive then reinstall but make sure you have v1.4 installed.

wad depends on how quick someone will release one. If you spend the time to learn how to make wads you could do it yourself but you are probably best waiting till someone else does one that is fully tested (so does not brick your wii).

You can still use v1.1 to dump games to HDD from DVD and to load games from HDD, it works fine. Just do not delete then add games with v1.1. Do it all from PC if you can unless you start from fresh with v1.4 and cios36 ver 10.

2.2.1 has the deletion bug fixed, so you can delete/add without the fear of corruption if you use that version.

Depends on how many games you have installed mate? If you have less than say 20 and about 5 are corrupt (and you have them as iso's on the computer) then delete and re-install through pc, it is a lot faster than through the wii. If you have lots of games on your HDD and you have many of the games as an iso file on your computer then it is definitely wise to reformat and start again with the latest version of the wbfs programs.
