Hacking ISO vs backups

After trying to backup over 100 games to my external, I have discovered many of the games contain a crap ton (yes, that is a unit of measurement) of small files which slow the process down to a crawl. It can take HOURS to backup a game which is only 4-7 gigs. But if I back them up as an ISO it only takes a few minutes and *usually* they work. Other games only will work in Rebug if they are an ISO (GTA4!). Yet other games do not work as an ISO. So where is the middle ground? At what point is it advantages to have an ISO game versus a backup?
 
not sure why they're not working for you, but the compatibility of ps3 iso games is 99%.

check against the ird if it doesn't work.

It's always an advantage, although some releases were hacked to make them work in folder format and you'll need to get the correct files to run as ISO.

IRD verification is your only way to know if it was hacked or not. Finding files to fix them has become harder over time as everyone else went through this years ago. Also new IRD files haven't been released for a long time now, for the handful of newer games there is no way to check they haven't been modified.
 
I had a pretty hard time with the last of us. I merged together three rips of the game, none of which were complete. one of the psarc files had been extracted. there's no way to repack it without its xml, so that was a major problem. then, there was the duplex eboot and the modified param.sfo. I managed. all files check, except the update partition which I deleted.

In the meantime I ripped a copy of the same game from a disc. And it works perfect every time, and on various console models with both HEN and Rebug.

maybe some of your patching issues were going from BLUS to BLES or vice verca.
