Best guess is you only have signature patching on your emuNAND, hence the errors you're getting. The "legit" CIA that failed probably wasn't actually a legit CIA.
CIAngel/FreeShop won't install on sysNAND if there's no sig patching, they'll only install on the emuNAND while CFW is running to patch out the signature checks.
