Are you sure you have the right release of braindump? If I recall correctly, there were two versions: the pre-release and the official release. I think only the second one dumps the game as a .cxi file.
You can still use the Braindump method to rebuild a .3DS of the game with 3DSbuilder. You can also use Asia81 Hacking toolkit or ctrtool to extra the exheader needed to rebuild the .3DS and or/convert it to CIA. or just use that site and Decrypt9 and extract it yourself with EFE.Mine came with the homebrew so I would expect it's the prerelease.
