I downloaded Cafe SDK 1.7 and I have no idea what to do next. I know I was supposed to install Cygwin (said by cafe.bat).

You currently can't do anything with it right now, because Cafe SDK doesn't produce binaries compatible with retail Wii U.
reverse engineer whatever is in it and make an sdk based on that. that is open source, of course
