I've read some conflicting information about homebrew and its relation to the eShop.
If I install Ninjhax via Sky3DS, will I still be able to use the non-online play online features of my system (updating firmware if I decide to, purchasing indie titles or DLC for physical and/or backed up games)?
Some sources are saying go ahead and some are saying I'll lose eShop access.

You can use everything fine, nothing to fear.

To be clear, you will be fine and everything will work but you need to be on the latest firmware and keep updated with nintendo. So long as they don't find a way to patch all the entry points for homebrew you will be OK. It is unlikely that they will block ninjahax in a firmware update but it's possible.
