its fixed now. There was some weird bugs that happened where the sd card was not loading. restoring from a backup solved everything. GBArunner2 has a crappy graphics bug where most of the bottom of the screen is distorted. This makes 3rd gen pokemon games unplayable.

Question, Is it the New 3DS? The New 3DS has the ability to emulate gba with mGBA if not, Try Twilight Menu and patch the rom as big gba roms dont work properly with GBArunner2

Its the new 3ds. That firm.agb solution worked the best and is the only one that is full screen. Only used twilight menu for its convenience of accessing both NDS and GBA games quickly.

Your better off using mGBA as it can run those games with a lot of cool things like save states... The Compatibility with GBArunner is kinda spoty, No big roms,No NES games and weak compatibility with a ton of the games on there.
