Hello and welcome.

Character customization is quite rare in 3DS RPGs. While not a 3DS game, Dragon Quest 9 is the best game of its kind on the DS family of systems when it comes to complete party and class customization.

Other 3DS options are the Bravely Default series, which while lacking in challenge has a good class system and an enjoyable story.

The Shin Megami Tensei series of games is very engaging and challenging if you enjoy the dungeon crawling type of role playing game. I would particularly recommend the Devil Survivor side series of strategy/turn based games if you are a newcomer to the series.

Radiant Historia: Perfect Chronology has no class system or character customization but is the most engaging story of any 3DS rpg and I heartily recommend it.

Yes! I have been a big fan of the MegaTen series since the release of Persona 3 ages ago. I need to check out the DQ9 and Radiant ones. Thanks =]]]
 
Hello! The Etrian Odyssey series has a metric ton of customization options, and you can play both the 3DS games as well as the DS ones (even tho some have remakes, I still think it's worth to play the original games). It focus a lot more on the core mechanics of combat and exploration than some grand narrative however, it's a case of "story is there just to give you a excuse to grind and explore". But, as long as customization is your thing, you won't be disappointed, although the customization is more towards skills, classes, etc rather than visuals.
