My 3ds was acting up so I decided to format it completely forgetting that I would lose all my installed cias. They are still on my sd but obviously the console will not detect them and godmode9 will not turn the .app or .tmd files into reinstallable cias. Can anyone help?

Got a NAND backup? If so restore it.
If not, do you have a GM9 essentials backup? This should have been made the first time you launched it and should be in SD:\gm9\out
You can get your movable.sed from it and use that to recover your saves (and in theory your games, but you also need their tickets which aren't in that file)
