Most people say Gamecube controllers are terrible for traditional fighting games, hence why the Gamecube version of Capcom vs. SNK 2 included an Easy Operation setting.
I'd suggest these button settings: B = Light Punch, Y = Medium Punch, L = Heavy Punch, A = Light Kick, X = Medium Kick, R = Heavy Kick
