Hacking Hacking a GameCube ISO

I am trying to replace a large number of files in a GameCube ISO for an undubbing project. Normally I use GC-Tool and just highlight and replace the files inside an ISO one by one, but this one has too many files to do manually. I tried extracting the ISO, then re-imaging it with ISO Creation Wizard, but I'm getting a non-working ISO.

Are there any tools to hack GC ISOs specifically, or is that pretty much all we have to work with?
