So far on my 9.2.0-20U Rxtools N3DS, GPSP is the best way to play my GBA roms. Unfortunately, it almost always crashes when my roms are running for a couple minutes. I am currently trying to play Yoshi's Island, but the issue makes the game unplayable. Has anyone found a way around this, or know when this issue might be fixed.?

I've encountered the same issue and have been able to stop the freezing by disabling the dynamic recompiler in Quick Menu > Core Options. Obviously, this also means a significant drop in performance, but it's the only fix I'm aware of presently. Remember to quit and restart RetroArch after changing this setting, as is required.
