that is indeed a weird problem. most of the time, whenever I add something new to my system, I make a backup of all pertinent files that I know of, then a nand backup. among those are support files, and I've never had an issue backing them up. I just recently installed fastboot 3ds (no issue with it, but I had to move godmode from the luma payloads folder to a different location or it would error at booting godmode (think it now checks in gm9/payloads/godmode.firm for this payload)). anyway, I just made a nand backup after doing that, nothing more.
