I recently bought an unbanned unpatched switch and I left the SD card that I use for android inside the switch, without realizing I tried to boot the switch with the fusee payload rather than Hekate, I don't have any atmosphere files on that SD card so the switch just black screened. What I'm wondering is would the payload alone be enough to dirty the sysnand? I'm not overly worried with the switch getting banned but it would just be more of an annoyance than anything else.

No. It doesn't dirty your sysnand because payload sending and executing happens in the rcm (and this is not detectable (hopefully) for nintendo). They could detect it via a future firmware update...but this never happened and i doubt it will. And another fact...you had not the atmosphere files on your sd which means atmosphere wouldn't boot (or with other words said, you would get an error message from the payload i would say).
