You can delete everything, leaving your G6 completely empty and it will work perfectly fine.
Whenever you write a game over with the U-Disk, then it will create the GBA and NDS folder anyways.

You might want to back up the files to your computer, just in case you want to put some of them back to re-enable a feature.

edit: The DS PDA software is about 80 megs. Everything else is pretty small.
 
I only have NDS and GBA folders, nothing more

Feel free to delete all that you want, its safe
 
Ah nvm.
But yea, everything can be deleted. The u-disk manager will create the gba and nds folders if they are deleted by default.
