Hacking FF6A GBA rom slowdown!

Is anyone else getting very noticeable slow down in FF6 when they get to the Figaro South town? I'm using M3 Perfect MiniSD with a pretty fast miniSD card formatted as FAT32 (Castlevania:DoS intro runs perfect). The slowdown is extremely noticeable, I had auto dash on and when I am running around town in Figaro South it seems like my character is walking instead of running, then when I go into a shop or a house, he goes back to normal speed.
 
I noticed some slowdown in South Figaro also, but it wasn't very bad. What I did (granted I'm using a G6lite, so I'm not sure if you can do this on the M3) was copy the rom directly to the card (not using the game manager) and manually create my save file . I'll fire up my old XROM 512 (on which I've never noticed GBA slowdown) and see if its the same in that part of South Figaro. If that's the case, then its the game's fault and not the M3
 
I don't have any lags in south figaro on a m3 mini sd and a sandisk card not so fast.

Maybe it's beacause my sd card is formatted on fat16.
 
I have fixed the problem. It seems enabling the real time save patch slows down the game massively. So I did what MiniCooperS suggested and copied the rom directly to my miniSD card. Now it works like a charm.
