So I downloaded the complete FBA set which contains all FBA, FBA NEO, CPS1 and CPS2 roms all thrown in the same folder. Is there some handy dandy tool I can use to separate them by system and put them in game named folders or something?

I haven't used FBA in a while but from what I remember it has a little checklist on the side when you select a game that allows you to display or not display games from certain arcade HW. If you don't want Konami games displayed for example just uncheck Konami if that's still there.
