Hacking Emunand won't sync controllers

Hello, so I have a semi bricked Switch. It use to run SX. I want to see if I like Atmosphere better. Issue is, I restored a back up of that nand that's on 7.0.1 from SX. After I restored it I found out that syncing the controllers doesn't work, and I no no internet. I tried the Syncfix.te script, which did nothing sense my modded nand doesn't want to work. How can I resolve this? Should I update the firmware or lower it? If I lower it how can I do it without killing fuses? Any help would be great.

So it get even weirder. I can connect to both via the controller button on the main page. When I reboot it loses everything again. My 5g internet won't work. I can only connect to 2.4g.

Internet has nothing to do with syncing Joy-Cons.
