I'll be doing a system transfer from a N3DSXL to a N2DSXL this weekend and I just wanted to get this straight. So I need to (in my case) put the N3DSXL(source) sd card into the N2DSXL(target) when it prompts to transfer DSiware at the end of the system transfer, correct?

Yep. There will be a message on the target saying something like "do you want to move DSiWare to the system? Please place an SD card with DSiWare in the system for the next step" (it's very slightly cryptic and I can see why people would make a mistake here).

Basically the source will restart itself partway through the transfer and after that you can move the SD card over (not before, or the data won't get converted for the target system).
