Yes, it does. It's very similar to Pokemon migration from the 3rd Gen to 4th Gen games (and possibly 4th to 5th):
Most Pokemon can be moved to the new game and permanently erased from the old one, but there are restrictions.

No, you'll have to transfer it which will remove it from your DSi.
