i.e. If I save a game in emunand can I load it from system NAND? My intuition would tell me no but since gateway saves are at the root of the sd card and don't seem to be associated with any particular NAND it makes me think that the saves are shared. Forgive me if this is common knowledge I've been out of the loop for awhile.

Do you mean, if you play with a ROM on EmuNAND and with a cartridge on the system NAND? No, it will not share the saves, since the save for the cartridge is, well, on the cartridge and it won't read the SD card for this.

Well kind of. I meant using the same rom can you access the same save file on the 3ds's sd card using either sysNand or emuNand
How will you go about playing a ROM on system NAND?

EDIT: Oh, you mean in Gateway mode? Well, then, yes, the saves will be compatible.
