DBI savegame re-zipping problems after extracting/editing

So I want to use pkhex on a violet save. This is what I do:
- I use DBI to make a backup
- I use DBI mtp to transfer the zip to my pc
- I extract the \main from the zip
- I edit the save
- I put the main file back in the zip
Now the \ is gone, it is some windows non windows conversion thing but how do I get the file in the correct place (folder) in the zip...

This is what the zip looks like in winrar after putting back the main (the bottom one):

I can delete the \main from the zip but renaming the other one with a \ preceding the name doesn't work.
If I open the original zip in windows explorer you see this:

Windows can't handle the \

How do I solve this? Preferably in windows :)
All tips are welcome!
 
Beside:
- You don't need to pack it again. You can open original archive and drag&drop files to replace them, this way you won't corrupt paths.
- With DBI you have direct access to saves via MTP, you don't need to tinker with backup/restore zip

This is exactly what I did and doesn't work. If I drag and drop it it goes in the root of the zip (no \)
