Even then the atmosphere team made it clear over and over, that you must remove all atmosphere folders (except switch) and their contents when upgrading.
This way you automatically make sure that you always have the latest versions of your installed homebrew. You could keep an additional folder with all your needed mods and copy it over once you upgraded.
Luckily they don't push a new version every other week so this is a non-problem.
