I messed up with Hekate and I accidentally booted up atmosphere in my sysnand, I was on airplane mode and all, but I dont know if it will leave any kind of trace, any way to delete those traces?

If all you did was boot into Atmosphere and then turn off your system, your NAND is probably still relatively clean. If you're paranoid and have a recent NAND backup, you can restore it, but I personally wouldn't bother.
