I used foil to access RCM on my Switch, took it out and struggled to get it back in, now my right Joy-con doesn't register as a physical connection when the foil has been removed, it says it's connected wirelessly even though it's charging.

BUY A JIG, don't do what I did

Look at adjusting the pins. May be out of place.

Stop using foil.

DUH, you should be demoted a level for even using foil

I done this by chipping the 10th pin on my actual switch rail, lucky I got a spare set from eBay and fixed it myself than made a jig from an old joycon
 
Nothing just resync it.

BTW solder 10 to 9 is the best way to get RCM mode.

This happened to me using a proper jig. As others have stated you need to resync the joycon or turn the controller off and back on for it to register correctly.
