NDS extensions are DS games. There is an option to autoload on bootup in the AKAIO settings. SNES/GB roms have different file extensions, you must run the emulator first.
you can try turning the emulator into a plugin my renaming the file extention from .nds to .ak2 and putting it in the plugins folder. Then you have to edit the plugins.ini file. at the top where it says file types add .(whatever the rom extension is that your using). and then at the bottem type (whatever the emulator file name is).ak2. that should at least make the emulator start when you select the rom. It probably wont load straight to the game though.
