MPO Editor

It can save the left, right and an anaglyph the app makes from the two.
It can also animate from left to right (not all mpos can be seen this way)

MPO = Multi-Picture Object (a variance of JPG)
Support for photos made by the Nintendo 3DS and other 3D cameras...

Yea I have the app Rupee mentioned and it's quite full featured and useful. I guess you can take the route of specializing your app for 3DS functionality and leaving out the junk.

The stphmkr app also has a tendency to degrade image quality when I combine l/r images, perhaps you could improve on that.

I'm fairly sure StereoPhoto Maker lets you set the MPO quality in the save dialogue anyhow.

You know what's great? You can take Magic Eye pictures off google image search and use the 3DS to view them, solved.
 
Update:

Things are going well, I redesigned the program (UI wise)
And soon i'll release the first version,

If someone knows how to calculate or get the parallax (distance offset of the two photos from one another) value from the mpo files of 3DS
it will speed up the process...
Fuji has a field for parallax in the MakerNote EXIF field but 3DS doesn't...
And I know there is one because SPM does get a special number for every picture..
 
I gave your program a spin, but when the left and right images were opened under the "Create" feature, the app will not let me save it.
I hope you get this app working right because it's very easy to use and has a nice gui.
(nevermind, I re-read your post and you never claimed that part was complete-sorry)

Edit: A little request, could you add a "swap right/left images" please? This is important because the objects pop put or recede based on the r/l order of the images. It's a neat effect.
