Hacking A question about AL9H

So I have Luma3DS + Emunand setup
I did the patched AGM_FIRM stuff from back when I had RXTools so would I need replace it with the clean ver or just go ahead with the new 3-step guide?

You'll need to reinstall a clean version of it because it'll cause conflicts with Luma.

Too late, kinda already went ahead with the process and at Section IV of armsloaderhax of the guide transferring my Emunand into my Sysnand.

What conflicts do you mean, being curious?
