Hacking 512kb saves

My Pokémon Heart Gold and ML:Bowser Inside Story saves (512kb) randomly changed/corrupted into 516kb files. Is there any way to repair it?
What if i use two saves, 1 corrupted, and 1 working one, and then hex edit out the difference (empty parts, 00 00 00 00 00 00)?

Repaired my save with some hex-editor, removed empty stuff (00 00 00) until i had 512kb.
Fixed
