I swapped the bottom screen on a 3DS, I could have sworn my old unit had an IPS display installed as the bottom screen i just put it in a new system and booted up 3DS Ident, I'm guessing it would say if it were IPS after swapping
Your system I believe needs to fully recalibrate the screens when something like this is done.
