Hardware 3DS Factory Reset

Simple question.

If I Factory reset my 3DS will I lose all digital games from eShop, i.e. will I be unable to download them again?

I believe that the games you bought are linked to your Nintendo Network account. You can redownload them, but you won't get your save file before you reset.

If your 3DS have system menu 6.X.XX or below, you can do a system format and you can redownload the games later (however you are going to need to update the 3DS to latest version) if you don't delete the eShop Account.
In 7.X.XX I don't know how it works because I'm not willing to lose progress at Mii Plaza Games, but it seems that the 3DS checks through the internet if you can format the system for some reason (probably to unlink the console and the NNID before doing the system format).
