I have 2 new 3ds consoles and want to use dsi ware transfer method in 3ds.guide but was wondering in there is any way of restoring the data on the target console after the tutorial

And anyway, the OP did not say he had a ntrboot capable flashcart in the beginning. It is not up to you to make value judgements about how important someone's data is, and whether something is worth it or not.
