There is an official 3ds US app who does that for smash bros wiiu game.

kit-kat slim can spoof a controller for use with the 3ds. I'm not sure if the other way around

Reverse-engineering the connection protocol for Smash Bros. and somehow implementing that across the board in the Wii U's native controller drivers would be the easiest way.

Note how this feat would not only not be easy, it would also use up the Wii U's Wi-Fi radio.

I'm just throwing the toys in the toy box:
edpjoy, 3DS, android phone, DRC-sim, Wii U, computer.

It's probably not worth putting all of that into a logical order, but maybe you can make something of that.....unless you just want to use 3DS on Wii U and not play SSB4.
