    Honestly? I used the Universal Injector to turn the the file directly into a .cia and that works fine for me. It can be pretty funky with emulating some games (Thracia comes to mind), but so far that's been consistently working for me.

    Mine has the same. I assume its just some bleed from the backlight that's not pushing through the screen, but I'm no expert. My 3DS has had that for a while, as far as I can remember, and it still works perfectly fine.
