Try this. Connect Gamepad and Wii Controller with pluged in Classic controller BEVOR starting Nintendont VC. Because Nintendont only accept Controller wich are already connected. Not afterwards when Nintendont already runs.
FYI

Regardless if your Wii Remote + Attachment's are connected or not, Nintendont will STILL detect them even if a GC game has already been booted, this applies to both GC games injected games and/or via Nintendont forwarder channel on the WiiU menu.

Hey guys I need help I have nintendont installed on my Wii u via techmoon and I've been trying to get multiplayer working for some GameCube games Sonic heroes in this case
I use the Wii u gamepad for controller one but whenever I try to use a wiimote with official Wii classic controller pro connected the Wii controller shows slot 4 and turns off shortly after can you please help me

Just asking the obvious questions, I assume the Wii Remote is already synced up to your WiiU and working?
When the GC injected game is booted, when you press the "A" button on the Wii Remote with nothing attached, you should see all 4 LED light up (no blinking), once you connect either a Nunchuck, Classic Controller or Classic Controller Pro, the LED light #2 on the remote should be the only light that is ON.
If this is not the case, then it could be something else, you mentioned Sonic Heroes is not the only game your having issues with getting multiplayer correct?

A few things to try:

Delete the Nintendont config file on the SD card, located on "SD CARD/nincfg.bin"
Make a backup of this file first before you delete, and boot the GC game again, Nintendont will re create this config file again, then test.

Update Nintendont, when using TeconMoon to create your GC injects, from memory, within the app, there is an option to download the latest version of Nintendont to your SD card, try this, or manually download the latest version and update your SD CARD.
https://github.com/FIX94/Nintendont
Scroll down the page to the "Quick Installation:" section on how to manually download and update the files on your SD CARD.
Note: There isn't a latest version, but known last version.

On your WiiU, make sure nothing else besides your external HDD (if your using one) is connected to the USB ports.

Then it is changed. I know there was a bug, When Nintendont was starting the Controller disconnected and u had to reconnect them in the first moment when nintendont starts. Else the Controller cant be connected afterwards.

Sounds like an issue of a much earlier build of Nintendont, this issue is certainly fixed now, but how annoying if it did do this in the past.

I tried that and it still doesn't work I'ma try running it from the vWii instead of my Wii u menu but I don't think it'll change much
Also it not just Sonic heroes it's any multiplayer GameCube game I try it's just the multiplayer issue I have not the games themselves
