Ok I have installed the game to the wiiu usb.. now how do i install the update i downloaded with USB helper? do i put the update in a folder named install and run wup after the game is installed or can it all be done at once? if so how?. or is it ok just to let the wiiu update the game automatically.
I have been searching but could not find the answers.

You can install updates using the same method you used to install the game (using your favorite WUP installer), and it doesn't matter when you do it. However, you can also install game updates normally.

Is your Wii U on version 5.5.3?

You can install the update the same way as you installed the game or you can update it on the Wii u the legit way, although you may have to run nnupatcher to allow the update if you have DNS blocking enabled. Either way will work fine.
