U can use a .xml shortcut to load the expansions and/or dev mode.
Use developer mode to have acces the console if you want to.
An old3ds may cause other issues tho..

With the expansion folder 'sdmc:/Xash3d/bshift/' available, and the 'extras.pak' copied to it.

can you simplify? I am not really a code guy, what would I want to do so I can play blue shift or other mods?

Which part isn't clear?

Create an empty .xml file, copy the contents of the code-box to it.
Place the .xml anywhere on your SD, navigate to and launch it with the HomebrewLauncher.

or..

I've included a .xml and .smdh with blue xash3d logo, made for blue shift, in the attached archive.
Copy the contents of the archive to: 'sdmc:/Xash3D/', and launch it with the HomebrewLauncher.
(.xml can be placed anywhere, for example: 'sdmc:/3DS/')

Most other mods probably don't work without porting/recompiling, like MasterFeizz already mentioned.

I have a N3ds XL and LUMA CFW with 11.9 Emunand .

I installed the CIA. Upon booting the game takes about 2-3 min till Menu appears.

I press New Game and on the Difficulty Screen i chose easy press a but nothing happens. I can hear the click sound while pressing the Button.

MasterFeizz, I just made an account to tell you how thankful I am that you decided to make this port. It's so great, even surreal to play the classic half life on a Nintendo system. I'm looking forward to seeing how you improve this.
I'm sure you have a full plate when it comes to bugs, but for now I'm getting crashes at the section where you get ambushed by vortigaunts in the black and white tile floor area.
It's to be expected though, it's an early build.
I'm having lots of fun with it regardless. Thanks again!
