Sorry english isn't my first language but I'll try my best to explain my situation as clear as possible.

-So I was downloading Fire Emblem Awakening.

-I installed it with DevMenu. No errors occurred.

-but for some reason Suddenly one of my games suddenly went Missing.

-so I installed the missing game via devmenu.DevMenu Crashed.

And then this happened

All of my games installed via devmenu went missing and also my devmenu and other homebrew apps are all missing. But the interesting part is that even though my games and devmenu is missing it still appears in the data management .And by the way the game that suddenly went missing turned into "?". And even though the devmenu or the custom theme manager is missing my 3ds Custom theme is still working smoothly.

Copy everything off your SD card, format it in FAT32 + 32 KB cluster with Windows File Explorer or guiformat if your card is bigger than 32 GB, and full Write + Verify the empty card using H2testw. This is to check for hardware problems as your card may very well be a fake.

Since you mentioned DevMenu or BigBlueBox, you should look into using FBI and updating your custom firmware (if need be).

Luma3DS v7.0.5 or older (arm9loaderhax):
Luma3DS v7.1 - v9.0 (boot9strap 0):

I think I know what happened. Did you install more than 300 titles? Games will disappear if you put too many in a single Nintendo 3DS folder.

***

Another possibility is that your tickets are missing. Go to:
  • System Settings → Data Management → Nintendo 3DS → Software
  • Do you see greyed out X's like this?
  • 3_DS_Missing_Tickets.png
You can reinstall (most) missing tickets from a collection found at that ISO site.

***

The last two possibilities I can think of are:
  1. You had (x) Disable ARM11 exception handlers in Luma3DS v9.1 configuration.
  2. There was a fatal error using DevMenu or BigBlueBox.
Points 1 and 2 can corrupt the import.db and title.db found in sdmc:/Nintendo 3DS/dbs folder.

If either *.db files are bad, the only way to fix this is by following the guide found at:

Do you mind checking this out?

Just remove the space so the image will appear
A lot of those *.cia you have I'm not familiar with. They are all very old. Something tells me you're not using boot9strap or arm9loaderhax custom firmware.

Can you check if you have one of these files on the root of the SD card?
  • sdmc:/arm9loaderhax.bin
  • smdc:/boot.firm
Try turning on the 3DS and holding the (Select) button. Do you see something like this?
luma_config.png

***

Your titles are present in Data Management with grey X's. That means you still have their tickets.
However, it's clear that you're missing a lot of those games in HOME Menu.

If your (empty) SD card passed inspection with H2testw, the only thing I can think of is that your 3DS refuses to recognize those games because whatever custom firmware you're using stopped working. This means the actual 3DS firmware now notices those pirated games do not have properly signed tickets, so it doesn't show them anymore.

As was stated earlier, update the custom firmware.
  1. Copy everything off the SD card onto a computer.
  2. Reformat the card in FAT32 + 32 KB cluster size with Windows File Explorer or guiformat (if bigger than 32 GB).
  3. Full Write + Verify the empty card with H2testw. Do not skip this step.
  4. Delete the *.h2w test files if the results come back clean.
    • :!: If an error was reported, replace the hardware failed card. Go back to step 1 or 2.
  5. Because you have Luma3DS v6.6, follow this guide: A9LH to B9S
    • Don't copy files from your main setup until after the update is complete.

I'll go update my custom firmware later. Btw arm9loaderhax.bin (I don't know if this is important/relevant) still exist in my sd card but I don't have boot.firm (but I do have boot.3dsx)

You're using the outdated custom firmware: arm9loaderhax (A9LH).
Switch over to boot9strap (B9S).

Just don't skip checking the empty SD card with H2testw before you do it. When modifying the SysNAND or 3DS firmware, you can soft brick the system if your card is fake or failing.

If you find out your SD card did not pass in H2testw, this would explain why your games are disappearing.

Can you check if GodMode9 allows dumping your previously installed HOME Menu titles?
I need to warn you. Reinstalling a game will overwrite and delete whatever save data you had in place.

As was mentioned early about how games can go missing, the most likely explanation is that DevMenu corrupted the import.db and title.db files in the Nintendo 3DS folder. That means your 3DS operating system doesn't knows what titles [games / DLCs / updates] you had before because the record list is gone/no longer intact.

If GodMode9 can output your previously installed titles into CIA files, follow the guide in this thread to rebuild your setup.*
* Edit - This includes extracting the encrypted 00000001.sav files and putting them back, etc. so to not lose the saves + extdata.

Is it fine if I don't use Godmode9 to convert my previously installed titles into .cia? Rather I'll just go download a new .cia games? I don't care If I lose all my savedatas I just want to get my 3ds fix.
Edit* I can't Install (using fbi 1.4.15) any .cia files

If you kept copies of already downloaded *.cia, you can just reinstall them over. I mention that guide in case you wanted to keep the saves, some of those games are no longer publicly available, or downloading everything again will take up too much time and Internet bandwidth / data cap.

Although it little slow and tedious, it's easy to dump the games you already have into *.cia with GodMode9 and then reinstall them using FBI.
You should retire DevMenu as this is probably what caused you to lose the HOME Menu titles record; it can happen again.

Retrieving the saves isn't too bad. If you have second thoughts about losing them, copy the current Nintendo 3DS folder and put it on a computer. After reinstalling everything, you can decided whether or not you want to go back and try to retrieve them. Do a Windows search deleting all files ending with the extensions *.tmd , *.cmd , and *.app to keep the ones in *.sav as leftovers. Copy and paste the save files back to their locations. Then back them up with Checkpoint or JKSM. That guide has a better explanation in what to do.

Unfortunately, yes. This is what you'll have to do.

Before you copy and paste your stuff to the new card, first check that card in H2testw before trusting it.

Edit - Standard size SD cards have a read-only slider switch. Is yours in the lock position?

Nope,My Sd Card clearly is corrupted now.

So does that means I can't just copy my old sd card to the new ones?

Sorry I'm quite new to this kind of things that is why I can't comprehend some of the things you're saying.
I can't understand The NAND Backup part. T _ T

Scan the next SD card with H2estw before using and trusting it.

For your failed card, this depends what kind of error was found in H2testw.
***

For example, this card lost 23.5 GB but kept 7.6 GB of data. This is a real 8 GB card that had its memory controller reflashed & relabeled into a fake 32 GB card.
Most if not all the data that was on this card is corrupt and cannot be reused or recovered.

Capture%20sd.JPG

***

At another thread, Dan_theman44870 tested his SD card.
well i did it and here what it says:
The media is likely to be defective.
14.7 GByte OK (30846874 sectors)
1.0 MByte DATA LOST (2150 sectors)
Details:0 KByte overwritten (0 sectors)
0 KByte slightly changed (< 8 bit/sector, 0 sectors)
1.0 MByte corrupted (2150 sectors)
0 KByte aliased memory (0 sectors)
First error at offset: 0x00000000529d8000

Notice how almost everything was okay except for that tiny 1 MB portion. His real 16 GB card has failed and can no longer be used.
Although Dan got away with copying all his files over to a new card, there's a small possibility one or several of his files were permanently damaged.
