It still isn't working.
Make sure that you have a "Nintendo 3DS" folder. Make sure that "/Nintendo 3DS/(id0)/(id1)/dbs/" import.db and title.db exist.
If not, go into Data Management and it should try to "fix" them. Or, if they do exist, try deleting them and then go into Data Management.

Afterwards, try FBI again.

If all this fails, you most likely have a bad SD card.

btw, does anyone know how or if I can get my Pokémon X save data back?

(I think from here on out I'm going to have to start buying nothing but physical copies of Pokémon games)

You should still have it, assuming you didn't perform a system format during any of this. If you did, you're screwed unless you have a backup.

For future reference, Checkpoint is a really good save manager that can backup your saves. Use the 3DSX version with Rosalina: https://github.com/BernardoGiordano/Checkpoint/releases

I basically just moved the entire contents of my MicroSD to my PC. Are the saves in there?

Edit

Apparently not. Damn it.

Yes, they are.
If you reinstalled the games at any point your saves would be deleted so you'd need a SD card backup from before you did that.
