Recently, I installed a few games from FreeShop. I was playing the Virtual Console of Super Mario Bros 3 and my 3ds crashed. I tried to reboot and it keeps crashing. I used GodMode9 to restore a NAND backup, but I still crashes. I have a New 3ds XL on 11.6.0-39U with B9S and Luma3DS CFW. Here are the crashes I keep getting.

The archive is damaged :/ What does the crash sais?

Sorry, I don't know how to see what it says.

EDIT: It is an ARM11 abort. The Current Process is alternating between "fs" and "pm"

It says what is on screen. If you uninstall the game, does it still crash?
And archive is still not working

It gives a lot of different aborts every time I boot. Even when the SD card is not in the system

hmmm.... i don't think problem is related to 11.6
i've never heard a nand restore not fixing the problem unless the restore didn't complete successfully.
i installed 11.6 on a n2dsxl with b9s and luma 8.1.1 and the wifi started to not work properly. i restored a nand backup but the problem didn't go away. took that n2dsxl back to the store immediately for a new one. new one on 11.4 with 0 issues.

I will try, but please keep looking for an answer

My Right trigger doesn't work. Replacement is on the way

Did you try a ctrtransfer? Did you try renaming the Nintendo3DS folder as suggested prior? Removing the SD card like you said you did should do the trick however I'm not sure that the version of b9s that you have installed on the SD card is good. So try Nintendo 3DS folder renaming.
