I was following the guide after never bothering to switch to arm9loader on my new3ds. I got to section 2 of the guide and at this point, I got a little confused:

"If the exploit was successful, you will have booted into SafeB9SInstaller"

Instead of booting into Safeb9sinstaller I booted into Luma configuration. I set it to autoboot to my emunand and it now boots straight to it every time.

I want to know what happened and why it works despite missing an entire step. Also the bigger issue I am worried about, am I good? I would hate to have anything happen to my system.

First, what version says the Luma config??? (Hold select, then power on to enter config menu)
If it says v8.0, then B9S v1.2 is installed

else

1. Do you have the payloads in your luma folder?
-> \luma\payloads\SafeB9SInstaller.bin (for luma 7.1)
-> \luma\payloads\SafeB9SInstaller.firm (for luma 8.0)
-> \luma\payloads\GodMode9.firm (for later use needed)

2. Press and hold start, then while still holding start, press power
-> This will boot the payload menu, then choose SafeB9SInstaller

Well, what happens if you remove your SD Card?

The power light flashes blue for a second and the system fails to turn on.

It was 8.0. My Luma payloads folder is empty. I don't remember the guide telling me to place anything in there.

Holding start while pressing power just booted me to my emunand.

You have B9S 1.2 installed.

Continue to this: https://3ds.guide/finalizing-setup

If you want to move your EmuNAND, the guide also covers that.
