Homebrew TWEWY save file gone?

what do you mean by right directory?
Make sure the emulator is looking for your save file in the right folder on your computer. Somewhere in the settings, there should be something pointing to a location in your computer in which the emulator looks for save files. If not, look for a folder called something like "saves" which was created with the emulator. Usually, emulators create folders called "roms" and "saves" next to the executable, so look there. If you're too lost, tell me what folders you see in the same spot (a.k.a. directory) as the .exe on your computer.

I got it now, but my save file is still not there
 
You'll need to try both of them to find out which one is the save you want. Copy one of them into the folder your emulator uses for saves (I'm not sure what this particular emulator uses, but it's typically called "saves"), load up the game that corresponds with that save (I think it needs to be the same name, for example, if you have a ROM called TWEWY.nds, then your save must be called TWEWY.sav), and then the emulator should load the save automatically.
