I just updated my 3ds' firmware after I don't know how many months of being inactive, and now every time I try booting I'm getting a black screen. However, I'm still able to hold down select to get into Luna3ds' settings.

I'm currently using Luma3DS v6.0.1, plus armloader hack or whatever it is, I forget. It's been a few months at least since I touched my 3ds.

Do I have to replace some files in my root to fix this black screen issue?

It's been a while since I've done this. I'll be safe if I replace all of the files in my root with the latest version, right?
Yup, just replace the old "arm9loaderhax.bin" with the new one. You might also want to delete the old config files since a lot has changed and it's worth just redoing it.

Recent Luma discards the old config files automatically so it shouldn't be needed
I know it does, but it's just one of things I toss in there since the SD card is already mounted and they are already working on it. It's a personal choice and less of a necessary step.
It's just something I always do, even for Luma3DS. Just to be double sure It's a completely clean upgrade.
Edit, I should make it more clear that it's a suggestion and not a necessary step though.
